Here's the story so far.
Moffatt is a master of theming and meta-textual layering. I think he is trying for the ultimate. He is giving us Doctor Who through the Looking Glass. Thanks to Disney, Looking Glass is the lesser known of Carroll's writing and is ripe for the picking in Doctor Who. Through the looking glass things happen in reverse and Alice travels across a chess board encountering Red and White chess pieces.
However, what are the key questions?
- Who is the girl regenerating?
- What is this season's big bad?
- Who is River?
- Who is the 'eyepatch lady'?
- Who shot The Doctor?
If there are any I have missed, post it and I'll give it a go as well. Just to be clear - these are my THEORIES ONLY and there may be SPOILERS by accident, not by design. Highlight at your own risk.
1. The girl regenerating is Susan. Yes, the Doctor's granddaughter. Loathe as I am to use such 'in-house' fan wank theories - family and blood relations seem to be big themes this season. However, Amy is the red herring. We are supposed to think that Amy is involved somehow (more on that later). Here we go.
The 10th Doctor actually did 'dance' with Madam du Pompadour. She gave birth to a daughter (half human on her mother's side). The Doctor created/hired the Silence to protect the girl and ensure that his indiscretion would be covered up for all of human history - and the Doctor could keep running.
This is the reason - we see Susan in An Unearthly Child reading about the French revolution - she is keen to discover her roots.
2. The season's big bad is the Jabberwocky. A terrifying nightmare of a creature - that will turn out to be just that - a dream. The Dream Lord is testing The Doctor - forcing him to come to terms with some skeletons in the closet. Why is he running? Who's side is he on? Are his actions always just? Where are his family? I believe the Doctor is being tested by a fatherly figure in a pantheon of gods - just like Greek mythology (Linked with next point). This is Trial of a Timelord Mk 3.

We will not only have a a Big Bad this season - but a Big Good as well.
3. River Song is the TARDIS is humanoid form. As with the Greek legends the hero is usually granted an ally. This usually comes about by the mother-god wanting to assist without deifying the father-god's no interfering policy. She is placed in prison - as she is an agent of chaos. Though granted sentience for the duration of the 'test'- she is capricious and impulsive. She is placed in jail as she could destroy the fabric of time/space etc. She accepts - knowing full well that she can get out and travel with the Doctor when she chooses. The man that it is hinted at that she killed was........OK so I've got nothing on that front.
4. The 'eye patch lady' is not important. As in - there will be no reveal of her role. However, what she represent is important. I believe that the Dream Lord has young Amy and is monitoring her dreams in order to test The Doctor. Everything about Amy's life seems a bit odd. Even her marraige seems like that seen through the eyes of a child. This will also tie-in why the TARDIS reads her as being both pregnant and not pregnant. If a child is born of a dream it can both exist and not exist. (I'm afraid I don't know much about Schroedinger's Cat to go into more detail about that.)
5. Undecided on who shot The Doctor. Suspects include River, Rory and Susan (grandfather paradox anyone?)
